well I don't want to get into spoilers...but quite a few of the main people die and they changed the theme of the movie and little to no character development.

The first two movies were realy good, though not faithful at all. It's one of those cases that it's different enough to whre you enjoy them as something different.
The main thing that caused the tone difference between movies 2 and 3 is the director.
Bryan Singer <Director of the first 2 X-Men films> wanted to do Superman, and got the job. Instead of waiting an extra year for Bryan to come back like Marvel had planned anyways <the year thing> they fired him.
Then they rushed a script and hired a generic action director to do the movie so they could compete with 'Superman Returns'

Crappy CGI.
They Bloody treated Wolverine like a girl making him cry not once but TWICE in the film. His character is NOT like that AT ALL. Why didn't he just give Jean the Cure again instead of killing her? Now I remember. the writers are STUPID!!
They took the theme of the past two movies; Living with who you are and dealing with it, and treated it like garbage.
They had one good guy take the cure then took out two bad guys by giving them the cure. How does that fit in with the overall story arc???
The Phoenix saga which is suppost to be about the love between Scott and Jean was treated like **** when they killed off Scott within the first 10 minutes of his character showing up, then in the next scene have Jean all over Logan like she never had any feelings for her boyfriend to begin with.
Added too many one dementional new characters causing little to no screentime for the ones that really mattered.
Kitty Pride??? WHY??? Juggernaut....they could of at least TRIED to make him look he wasn't a giant walking piece of plastic! Xavier giving a BIG speech on why not to take over people just to do so himself at the end.
